I would suggest the Cross Hotel Kyoto (different location than the Sakura Cross Hotel suggested in another comment.) It was super close to Pontocho Alley and Kiyamachi-dori. We easily walked to Gion several times. The Sanyo train station is a 5 minute walk, and it was fairly easy getting to/from Kyoto station.
